How many update did it say were available at the start? It sounds as if
you haven't updated for awhile. Normally if a dozen or so average size
updates are installed, the process may take a total of 15 or 20 minutes.
It's possible that you can corrupt a file by interrupting the
installation of an update. That's why they always tell you not to
interrupt the update installation. If the update has been running for 5
hours and the updates were nothing unusual in nature, you may have
another problem of some kind. A whole Service Pack would download and
install in less than an hour. Good luck!
